This is my earlier comment about Yanmars and the engine beds and it doesn't need a lot of explanation.
Excessive engine vibration isn't the problem as much as the fact that the Yanmar is a light weight motor that lacks enough mass to dampen much of its own vibration and motion and the engine bed it is on in the 360 and 340 isn't adequate enough to do much either.

I've seen 2 of 340DA's with Yanmars. Our dealer won't order them anymore because there isn't enough boat under them to provide a good platform. The Yanmars pretty much shake a 340 to pieces. You can hear everything on them rattling as they sit at the dock idling.
I happen to own 2 Yanmar diesels in other applications and they and Kubota are about my favorite engines, so I have nothing against the engines, I love them. These motors in this boat just isn't a good match.
