Bike Storage on Boat

I have the same boat and we are usually traveling with just my wife and 2 kids so we can all just sit in the forward facing seats. We use LOTS of old towels and put the bikes in the middle of the u bench seat with them resting in the back seat, With the front wheels off. You are in fresh water so not as important as with salt but hit any metal parts with wd40 to prevent rust.
 
We lash them to the bow rail when transporting. We use bungie cords and put the bikes back a bit from the bow so they will not interfere too much with visibility and with the cleats when docking. I do get a little bit of black from the tires but it comes off easily enough.

We did get into very rough water last summer (~6-10 footers piled on top of each other) and one of the bikes slid backward toward the windshield. I really thought we were in trouble but the bungee held. We are now more careful about lashing around a stanchion so they can't travel...and about staying out of that kind of weather.
 
For what it's worth we used to stand our bikes up on the fore deck and strap them to the taff rails and bow rail, in a similar fashion that I strap the dirt bike in to the back of the truck. Hope this either works or triggers another idea. Good luck.
 
Car Bike rack hooked on the trunk, or standing up on the bow with tie downs..
