Would this maneuver sink my boat?

I have the 3-point drain system, with two drain plugs on the seawater pump. One appears to be right at the inlet lip for the inlet hose coming from the bravo III drive. The other directly below it appears to be on the engine side of the impeller. My boat is in the water. Nothing is blocking the flow of water from the outdrive to the seawater pump inlet. If I want to drain the cooling system it appears to me that I should not pull the upper drain plug at the top of the pump housing. Looks to me like that would just drain the river into my bilge. Is that true, I should just pull the water distribution housing plug, the lower seawater pump plug and the vent plug at the t-stat to drain when the boat is in the water?
