Water noticed in step down bilge 1989 220DA

Hi all,
I'm new here and looking for so possible help.For the first time This past winter I had to shrink wrap my boat and leave her out side. As far as I could see there was no rips in the wrap but A LOT of water accumulated over the bow, we cut the cover off and water of corse gushed over the sides.
When I got her home I went in the cabin to check everything out, my two storage areas under the starboard and port side had a lot of water in them! I removed all the water and cleaned everything real well. This is a very clear 1989 and I take extreme good care of her. Also I'm almost positive I checked the step down bilge pump area which was dry.
Last week after some hard rain I went to the boat and noticed a bit of water in the step down (The pump works fine) So I don't know if some was pumped out prior? I also noticed under the head sink there was a little water. I noticed a little channel in the bottom (Floor) under sink, Does this channel run from the front of the boat to the forward bilge pump? I dried everything up and sure enough I found water again and it has rained since I dried it all out.
Just a note, I have resealed and tightened all bow rail mounts ( 1 was loose last year, but Never had water in the boat)

I'm at a loose where to start looking.
One last thing The discharge holes are so close to the water, I'm wondering can water come in through there? Possible wakes or storms?

Sorry long winded I'm just very concerned.
