Water leak help

I have a water leak in the port locker on my boat. I know this question was posed before, but I'm not sure the question was ever answered. I took a pic of the rot in the upper portion. I'm under the impression that the rub rail is the culprit. Any help diagnosing it and figuring out how to repair it would be appreciated.:smt100

It could be anything above the rub rail too such as the cabin window, nav light, cleat or the windshield. I'd use a helper with a hose starting at the rubrail and then going up watering each suspect area while watching the area for leakage.

If its the rubrail or windshield its most likely a screw. Take out the screws in the area and reinstall them with sealer once it is dried - or replace with screw/nut/washer if needed.

If its the window I guess it needs to be resealed. I plan to reseal mine by cleaning out the old sealer and replacing it, but I'm sure actually removing the window is the best way to do it.
 
I think I need to pull the port locker out, if possible, and then I can see if it runs from above the hull mating area. I can understand the window if in the water, but with the boat blocked with the bow up it should drain(I would guess). I know I need to repair the material that has rotted away no matter what. What has everyone else seen with this? Anyone with pics?
