Water in engine compartment

Mercruiser 5.0L, Bravo II, Thunderbolt V ignition
After it rains water starts to puddle in the engine compartment. The boat is covered with a camper and then tarps. The deck is always dry, the cabin is dry no signs of water. I own a 2000 SeaRay SD 240
 
It appears to run from the front to back corner of compartment
 
The heavier the rain the bigger the puddle
 
How much of the boat does the cover cover? Bilge vents?

Anything that leaks into the cabin "should" stay in the cabin, unless someone has cut a hole in the cabin bulkhead.

Describe better: "It appears to run from the front to back corner of compartment"
 
Water puddles at the starbord/stern corner of the engine compartment it appears to start from the bow/starboard corner of the engine compartment. There is no evidence of water intrusion anywhere on the boat (deck or in the cabin)
 
OK, I was kinda curious if it was the stbd side since the head is on that side. Water can leak at the head window, then down between the hull and the head liner. Typically this water ends up in the cabin bilge. But (especially) if the boat happens to be tilted to one side there's a possibility that it's finding it's way along that inner chine.
