I have a 2003 300 DA and recently I have developed an alarm, and I can't figure out where it is coming from, or what it is for. About every 90 seconds I hear two beeps. All the guages are showing that everything is working fine. It may be coming from the panel where all my rockers are, but I'm not sure. Any thoughts.

Have you checked your outdrive fluid to see if either reservoir is low? That is a common alarm problem.
 
I had a guy who stayed on my boat overnight who SWORE he heard beeping coming from the panel. I never heard it, BUT it comes when the voltage drops below 12 or so to indicate a low battery (in my case port side where the refirgerator is) Check your batts.
 
Just went through this. First figure out which engine is causing the problem. Mine was the port engine. The 2 beep warnings came every minute or so. The mechanic at the dry stak hooked a computer up and downloaded what was in the memory. No faults were found. Engine seemed to be working fine. The mechanic was able to determin that the idler sensor was bad. New sensor should be in Tuesday. I will let you know if that fixed my problem.
 
the 2 beep every minute lets you know that a sensor has gone off. It's not the end of the world type of alarm, just lets you know that something isn't right. There are many things that will set off this alarm, the main one being the IAC valve. by the vintage of your boat, I would bet on this being the culprit if you haven't replaced them. You might not notice anything at the moment wrong with the engines, but if you keep an eye out, you might catch an engine dying at idle. A computer hookup should tell you what triggered the alarm. I had this done for $45 plus the IAC which was $75.
 
Sounds like your IAC valve, I had to replace both with in two weeks of each other . The first on went and the engine would not idle, the second one the engine ran fine I know two other boats that had both go with in 10 hrs of each others. good luck
