Small Holes

I found two small holes, about the diameter of a pencil the previous owner had covered with silicone. Well the silicone doesn't adhere very well or is just coming apart as a result I have, two holes. They aren't real big just holes inside of the primary one. What would be the general consensus on how to go about patching these? They are on each side of the boat right to the left and right side of each navigation light on top.
 
If they are small you could use Marine Tex. It's easy to work with and easy to sand. It hardens nicely and allows you to put a screw in it if needed. Good stuf!
 
Whether you go with Marine Tex, gel or even fill the hole with resin (polyester is perfectly fine for this - you don't need to spend the extra money for epoxy resin), you'll need to sand/re-drill the hole larger, first. Since silicone was there, you need to get all of that out of there or nothing else will stick. You need to get to CLEAN glass/gel. It might be as simple as using a countersink bit. A CS bit (or large drill bit) will also give you the added advantage of creating a chamfer whereby there is now more surface area for whatever product you choose to adhere to.

If you do not follow Dennis' advice and get all the silicone gone, nothing you do will be satisfactory and typically the only way is to grind/sand it away. Then it is easy. Polyester resin or eposy resin what ever is easiest for you to come by. If you want it pretty then spectrum color matched gel coat paste for the last millimeter of the fill over the resin will look good with some sanding and polishing.
