Replacing XMD1 with CMD6 - Questions about what amps and speakers to replace factory

I originally posted this in the "Electric" section, but now I see this is a better place to post my question.

We just bought our 2002 290 Bow Rider a month or so ago. All electronics seem to work great except for the head unit and CD changer. When we listen to our burned CDs in the head unit or changer, they skip like crazy even when stopped (VERY ANNOYING) . Maybe a different brand of blank CD-Rs would be better, but I want the ability to hook my Android cell phone up to it to listen to MP3s anyway. I think I'm set on the CMD6. From what I read on this forum, it sounds like the biggest hassles will be running a new cable for the wired remote at the Helm and cutting a bigger hole for that wired remote. I guess the current wire isn't compatible and the current Clarion wired remote is smaller.

The more difficult part for me is figuring out what amps and speakers to replace everything with. We'll also want a Subwoofer for sure. It currently doesn't have one. We do, however, have an amp (2 chnl I think). I don't recall the brand, but I remember thinking it looked like something that would be factory. I'm pretty sure the prior owners never changed anything about the original stereo system.

We are wanting to get a pretty nice system. It definitely needs to be audible and clear when traveling at a cruising speed. Right now you have to turn it up so much when moving to hear it, it sounds like garbage.

So here are my questions:

What speakers do you recommend replacing the 6 that are currently in there? I think all 6 are 6.5".

What sub would you recommend? Also, I'm guessing the sub would go in the compartment just behind the captain's seat??? If so, what kind of speaker box do I need? I guess it's custom built???

What amps would you recommend? I suppose I need 2: one 6 channel amp to run the 6.5" speakers and one 2 channel amp to run the sub.

Once I get those big things worked out, I'll need to figure out the finer things like what gauge of power wire to use and how to hook the power wire up to the batteries. I used to install stereos at Best Buy 15 years ago when I was in college, but of course I never dealt with 2 batteries. I'm guessing a parallel configuration, but maybe I'll need a dedicated battery so I can listen for a few hours or so while swimming off the boat. I'll save all those question for another post unless someone wants to do a lot of typing!
