"It seems as if one is intermitant and the other doesnt charge? Baterie selector is on both, and they are both new alternators.

probably both damaged from bucking each other. each engine system should have its own battery, and never be combined while running. "both" should be used for energency starting only, then switch back to 1 or 2

No it shouldn't hurt your alternators. As far as the battery switches are concerned it doesn't matter what position the switch's are in: 1, 2, both or off if the charger is wired correctly it will charge any time you have shore power and the converter/charger is turned on.

you should have a battery switch for each motor. #1 position should be used for each motor, #2 position can be wired to a "ships battery" and the charger lead can be hooked here also. switching both battery switches to "both" or "all" will give you all 3 batteries to emergency start 1 motor.

I see, i probably did fry something, i had the switch to both and the shore power plugged in and charging as i tested each engine, i didnt run both engines at the same time but im sure if the charger was on and the engine is running its not good for it. engine one didnt charge at all and engine two didnt and then the needle started to bounce, it charged and then when it idled up it would quit.
