I took the trumpet horns off the boat for repair as one on them is not producing sound. After removal, I discovered a couple of extra used screw holes under the horn mounting plate. Can I fill them with silicone sealant or should I use another product? Thanks in advance...

Depends on how fancy you want it to be. Making it look "pretty" will involve enlarging the hole, filling with resin, then matching gelcoat (good luck getting an exact match), then a couple steps of sanding/wet sanding/buffing. Something like PC-11 will cure white and approximate your hull color - would still involve making the hole a bit bigger (chamfering), but you might get away with a single step if you do it right (although it won't be as pretty in the end). Silicone/sealant, while not as "permanent" as the other two methods, is still a very viable and acceptable way to fix it. Since it sounds like these holes are underneath the horns mounting plate... silicone would be my choice.

If the holes will be under the horn and not show silicone or 3M 4200 will work fine.

Silicone will work fine if they are hidden. I usually use two part epoxy- either way should be fine if holes are under horn mounting plate.

I'd be checking you've not got any water intrusion into the coring there too.
