Does Onan generator have to be "grounded" to main bonding system in order to start and run?
 
The frame should be bonded to the boats main grounding (green) cables as should the engines and any other metal.
Bonding is for safety and corrosion protection.

But that should have nothing to do with the engine starting and running.
The frame needs to also be securely connected to the battery negative.

No it does not. However to run safely and make power it does. Generators on boats are classified as power sources consequently the electrical neutral and ground get bonded together with both the ship's AC neutral Buss, AC ground Buss, and ship's Bonding system when the transfer switch is is moved to "Generator". When on "Shore" the generator's ground and neutral are isolated from each other as well as the ship's AC neutral Buss and AC Ground Buss are isolated from each other.
