If we're running in either rain or colder conditions we leave ALL the canvas/glass up. To avoid CO problems we simply open our center windshield vent (electrically operated) which creates a positive pressure in the cockpit which flows back out any open areas at the stern (doorway, two large holes that lines and shore power pass through). Never had an issue cruising with this method and our top has lots of glass for good all-round visibility.
