That harness is more than just Smartcraft. The keyswitch and other things are a part of it. I would take a look to see if you are getting a voltage dropout on the Red wire in this diagram. The keyswitch may just be the culprit. Also the purple wire comes from the lanyard safety switch which supplies the power to the keyswitch. If any of that power gets interrupted both the Smartcraft instruments as well as the engine will react.

All I keep hearing in my head is that you have a power supply issue to the Smartcraft system so that no codes will be set and it will work intermittently. I had suggested jumper wires before for both the ground and + wires which would bypass the key switch and provide a solid +/- connection for the Smartcraft. If you don't want to do this....okay but at least put a DVM on the + wire that goes from the key switch to the Smartcraft module.
Pretty sure you are going to see it go to zero when the Smartcraft display goes blank. If it doesn't ......that tells you that the Smartcraft system itself has a problem.
