Bow thruster battery charging question:

On my 2009 48DA the 2 batteries for the thruster are independent to the thruster and only charge when on shore power or running generator I most recently experienced very weak batteries (replaced 8-2105) when I attempted to dock using the thruster. I isolated the problem down to the charger and confirmed this with speaking to ProMariner so they sold me a new charger at a deep discount.

While in the process of installing the new charger it got me thinking: Would there be a downside to install and isolator and then connect the thruster batteries so they charge off the two main house batteries while underway?

Thoughts and comments appreciated.

I'm absolutely no electrical expert. I also have no idea of the house voltage on a 48DA. My 46 uses 12 volts for the house and 24 volts for the bow thruster. I know of no way to use the 12v system while underway to charge the 24v thruster bank. I'm sure there is a way, but I think it would involve charging one battery at a time. On my boat there are two 12v batts in series for the thruster.
 
I would keep the thruster batteries independent from all others. Personally I like to only have emergency systems needing back up, like starting an engine. Now thruster is not a necessary system but a great pleasure to have.

My thruster batteries charge when the bow thruster switch on the main panel is in the on position and the battery charger switch is also in the on position as long as connected to shore power or gen is running
 
Mine will charge from shore power, genni, and when underway.
