Battery/Electrical issue

I just bought a '89 Sea Ray Overnighter 260 OV with twin screw Alpha one 4.3 L V6 engines. I'm trying to get a handle on managing the 3 batteries and have run into some confusion.

It seemed as though one or two of the batteries wasn't holding a charge, so I replaced one of them and it seemed to help, but the weird thing is that even though I turn both battery switches off.....all the nav and anchor lights are remaining on....and somehow must be connected to this battery.
 
If you would like I could send you the electrical diagram I got from searay for my 90 260 CC which should basically the same. The only problem is the electrical diagram I received is somewhat difficult read and the is the best searay says they can get me. Let me know if I can be of any assistance I just about did a complete rebuild on mine last winter.
 
I would just trace out all wires leaving the battery. Everything should go to the battery switch except for maybe a single wire to the radio for memory. Maybe someone did a rewire and connected it direct for a reason.

yeah - that too - hahahah. Good thing I didn't wire the boat - hahaha - it would sink . . . but the dang radio stations would be saved. Mine actually has the after market chartploter also - not sure why - probably was easier for someone.
