Boat is 2007 320 SD. Twin 350 MPI V drive.

After a period of running (20 min or so)at low RPM's the starboard engine will slowly shut itself down. RPM drops and advancing the throttle will not bring it back. There are no error messages and the engine temps are normal. It will not restart.

After a time it can be restarted. The water exiting the exnaust port is very warm then and rapidly cools. There are no apparent issues at cruising speeds.

Any ideas?

Engine intake may be overheating due to insufficient cooling. No alarms because there is sufficient cooling at the over temp sensor. I had that occur once when witerizing. Got a later pump for the antifreeze and and problem was eliminated.

Make sure your fuel cooler is not blocked. Had a friend with a Chapparel that had similar issue. His marina replaced the fuel pump, no change - then evacuated the fuel tank and replaced pickup tube/screen, still no change. $2800 later they replaced the vent line, no change. I took the issue to a different mechanic, and he said to check the fuel cooler - if it is blocked up or restricted, the fuel will heat up and vaporize causing slowing to shut down. So we pulled the fuel cooler and guess what - totally blocked with gunk. Cleaned it out with flushing etc, reinstalled and problem fixed. Found similar problem in other motor, but not as bad. As for the $2800 he gave the marina for the OTHER repairs, they just said sorry we did what we thought was needed and they were all pre authorized. He no longer goes there.
