Any idea what could cause all three batteries to be down to 2.35-2.47 volts after 2 weeks being off in storage.

Is EMRG bildge pump hooked to both sides?

Has the bilge pump been running?

And if so that much?

You will need to charge them both up, and then do some fault finding, a multimeter set on amps, remove the battery lead and connect the meter between the battery post and the lead terminal, check for an amp reading, then start checking to see what is on.

how many battery switches and type do you have. What were the selectors set to? What was left on?

That sounds very strange for a 12v battery to go down to that voltage. A battery is considered fully dead around 10v. Are you sure that was the right voltage? At that level, they are almost certainly not recoverable. It sounds like maybe several of the cells in each battery have boiled dry and shorted out, leaving only a couple in each battery. That would mean a bad charger (and new batteries(.

My 330 had the cockpit fridge wired direct and not through the battery switches. I had to shut off the fridge at the fridge.

How old are the batteries? I had 2 go bad in 1 week they were the same date code 3 years old. The only thing that should be wired directly to the battery is the bilge pumps, radio memory and mercathode system unless a PO hooked something else in direct to the batteries. Down to 2 volts I doubt you'll be able to charge them if they do charge they'll most likely not hold a charge.
