I started my Sea Ray 185 with advance throttle in neutral while out of the water and running with water supply going in through "ear muffs". I was trying to see if I could find a leak contributing to excess water coming into the boat.

After a few minutes the engine stopped, and there was a burning smell. I shut things off and after a few minutes tried to restart, but the engine would not crank. Did the starter remain engaged while I was running it? If so, is there a way to avoid this and still warm the engine up using advance throttle in neutral?

Your water supply was not turned on enough,
or,
your rpm was too high,
or,
you turned the water on too late,
or,
your impeller was no good.

Chances are your impeller is no good now even if it was OK to begin with. Running less than 1500 rpm should be fine on the muffs if you have adequate water supply.
