I'm thinking about adding some brackets in both aft corners for a pelican case for tools on one side and a second anchor in the other corner. What are the best practices for screwing into or otherwise fastening stuff to the bottom/bulkheads/side of a bilge? I want to be careful that I'm not affecting hull integrity, etc.

Screws won't affect the integrity of the bulkhead. Just be sure to properly seal them as moisture "could" affect integrity overtime. Make sure you KNOW what's on the other side of the bulkhead and how far to drill/screw!

But if you were so inclined, you could first glass a piece of wood TO the bulkhead, then screw into that.
