If relays and pumps are separate for each engine, I would start swapping parts to see if the problem moves to the other engine. If or when it does, you have found the faulty part.

Hello! I need to know if the 2003 mercruiser engines has a three star label, and meets the 2003 carb standard. There should be a label on the engine, and it should say something about it in the manual. Can anyone help me with that?

Its true that its best to have same size batteries when charging in parralell, but it's not as crusual as some people think. When the smallest battery is full, it will draw less current than the others. What you definetly need is a bigger alternator when you have this large bank of batteries...
Boatmailster is right. Your old pump has an internal float switch. Replace the new one you bought with one with internal float switch.
Brown +12V from override switch
Brown/White constant 12V
Black to Negative.

I have one crank battery (auto type) and two deep cycle. I have put in a relay that when engine is running it paralells the three batteries, and when I turn off the engine it isolates the crank battery always leaving it fully charged.

Doug: ok, so there is an inverter. Thats good, although I have my doubts about its capabilities for charging batteries effectivly. Has anyone measured the voltage from it or does somone have specs on it? Not that this is of great importance, just curious.
