Treating Wood

SO i took everything that was covered with carpet in my boat out and am going to re-carpet it. I had to sand off of the glue from the old carpet for a good stick and want to know if i need to treat the wood now? It looks pretty bad anyway and it cant help but i dont know what to put on it. Can anyone tell me what to put on it to treat it for water.
Can i just go to Lowes and get some weather proofer that someone would use on a wood fence?

So can i use thompson water proofing stuff that you get at Lowes or Home Depot?

I bought a can of this but now am concerned that it may either be flammable or to oily and bleed thru into my new carpet once i wrap the pieces?

Any thoughs on that?

Thompson won't last. I would recommend some kind of epoxy sealer, or poly urethane type sealer that completely seals the wood.
