Stereo upgade to 1988 230CC

I have a 1988 230CC. The stock stereo is a Sony am/fm cassette with 4 6" Autiovox speakers. I would like to upgrade it with something a little more modern and of better quality. I'm thinking a head unit with Ipod input, six 6" speakers and two 8" subs with a 400w amp. My main stumbling block right now is figuring out how to wire the speakers on the port side. Do you need to run wire from the helm, down the stern side, around the transom and back up the port side? Do you cut the speaker holes with a hole saw? I'm very much an amateur at this so I'm in info gathering mode. Thanks for any assistance
 
One that I have been looking at is the Sony DSX-MS60, it has a face that flips down and an Ipod dock right within it. You can also plug in a thumb drive with music if you like. It only has 52 watts per channel, but seems pretty nice. I am sure there are others, but I have just started my search as well. Alpine makes on as well....going to take my time, befor I buy. One report is that when the Ipod is docked inside the radio, it heats up and shuts down. Not sure if that is a real problem or just a Ipod problem. You would have to link up a amp to get more watts.
