Installing smartcraft fuel harness I have all figured out except, Where do hook up the harness on the engine?
Has anybody done this and can tell me where to hook up?
Does it matter Port or starboard engine?

Can't help with the port/starboard issue. The fuel harness is a three prong plug, and on our 496 the main harness on the engine was clearly marked with a label for each of the sub harness connections. For the port/starboard answer, you can call Mercruiser customer service they will help.

I have been trying to get threw to merc support but just get voicemail, last time I got threw the guy said they had cut backs in customer service.

There are no labels on my engine that I can find for fuel harness
 
As Henry said it is a three pin plug. Mine was not labeled either, but I was able to figure it out. On the 350 MAG, look for it near the heat exchanger - it is capped and may be hanging down the aft end of the engine (forward side of the engine compartment). The cap is really a blank plug with rubber "pins" in it. I was able to find the right metal pins for that connector on eBay after doing some research. You only need one pin per connector, crimp it to the wire, remove the rubber pin and push the pin/wire in until it clicks.

Those pins aren't hard to find as they (and the connectors) are also used in the automotive world. I think I was able to get a name/part number off the plug and through the magic of the internet, ended up figuring out what I needed. A knowledgable mechanic should also be able to hook you up.

Lastly, you need to hook up both tanks. BE SURE YOU HAVE DISCONNECTED THE +12dc LINE TO THE TANK SENDER (from the instrument panel analog fuel gauge) OR YOU WILL FRY YOUR ENGINE ECM!!! I ran a new wire from each tank sender to the respective engine (port to port, starboard to starboard).

It really is an easy job, one of the few easy projects in that engine compartment. The hard part is rounding up the pins, and finding the engine side connector.
