Rub rail and windshield caulking

What sealant would you use on the top and bottom of the rub rail? Also need to caulk the bottom of the windshield. I bought 3m marine silicone because it looked like what the factory used. Is this ideal or is there something better to use? Thanks.

Frank made a good point, post #6.

Another reason to not caulk the bottom: If water does get under there (maybe the top side is failing, whatever), there's no where for it to go. If it finds ungelcoated glass, it will start to seep in. In reality, could it do any real damage? I don't know. Leave the bottom open as a "weep hole", just to be safe.
