I had to use some emory cloth on my rub rail stainless steel insert to get some rusty scratches out (very windy when I hauled out and the pylons are big rusty poles). No gel coat damage so I was thrilled.

Anyways, I have the scratches and rust out of the stainless, but need to make it pop with the mirror like finish the rest if it has.

What's the best way to remove the fine scratches and make it shine?

If the scratches aren't too deep, you can use some fine steel wool....or even some barkeepers friend in powder form.
Cleaner wax works good to bring back the shine after the scratches are removed.

At least one of the polishing steps should include a rouge like Buff Magic. It is very fine and will at least get you close to the " mirror" finish you are working toward. I use it on my table saw top, and also on the shaper table to buff off any wear marks and they shine great. Works great on fiberglass too.
