Well, originally I had dc power on 2,1,2 combination of two batteries. I had, 1 being House, 2 being engines. After I smelled smoke, the same combination had no dc power, but when I turn all to “both” mode I got power. I replaced both batteries with new ones, still have the same issue, tried different combinations 1,1,1 and 2,2,2 and 1,2,1 and 1,2,2 etc no dc power, but only if I put all to “both,” any suggestions? Is it the charger or something else? My intention is to replace the charger.

No offense, but reading back through your post questions, you don't have a good understanding of the electrical systems on your boat. This is not a situation you solve by DIY and posting here. In fact, trying to fix it yourself is downright dangerous. You said that you smelled smoke earlier and now the electrical is not working. You need to get a professional to fix things properly. If this was your house, would you rewire it yourself if something smelled like smoke? Welcome to boat ownership. Sometimes you have to spend the money.
 
I did get a professional to check the all the wiring and paid $650. He did not find anything bad with the wiring. He found one battery not working which I replaced (all in fact) and the charger not working. Not sure though the problem will go away after charger is replaced.
