After cruising around non stop for about 45 mins we were backing into the slip and the engine stalls. When we try to restart both batteries are dead. We're going check alternator this morning but is there something else we should be looking at.

Although it’s rare for both batts to be bad, have the batts tested to be sure they can hold a charge.
I NEVER trust batteries. Been left high and dry from them too many times to count in cars cycles boats.
Fail me once, buying a new one.

What is your Perko switch set at? I can’t remember if the alternator goes through the switch or direct to batts.Been long time since I had to care.

Check all the battery connections as well. A loose connection will cause resistance and over time damage the battery and the alternator.
