I want to install these led strips as deck lights on the same line as my courtesy lights. Should I buy a female barrel connector with bare wires and cut before or after the controller or just cut the barrel connector after the controller and rewire to fuse block?

Fuse protection is always a good thing. Not sure if your boat lights are dimable, if so then the led strip needs to be also.

To hardwire LED strips to fuse block do I just cut off the end Barrel connector or do I cut the wire in front of the controller? My main question is where do I cut the line to get the negative and positive that needs to be connected to my fuse box.
 
I guess my concern was I did not want to cut off what would connect to the app on my phone. I want to be able to use the app on my phone and not have to keep up with remote.

I can't read the power output on the 120v plug in transformer, but if it is 12v DC output you can cut it off and hardwire directly to your 12v system. Just test the polarity to make sure you wire it the right way.
