Electrical Issue 240 Sundeck. Please Help!

I have a 2004 Sea Ray 240 Sundeck. During last weeks rain (12" in a few hours) my bilge filled up to mid way up the engine. I got in the boat and attempted to put on the bilge pump which would not turn on. I heard the click of the relay in the electronic interface module, but it would not turn on. I tried the blower and all the other switches and the same. I pumped out the water with another pump to empty the bilge.
I checked the batteries and they are fully charged. However all the systems are acting like the batteries are dead. When I turn the key on, all the relays and alarms start clicking and beeping at the rate of about 2-3 clicks or beeps per second. If I try to crank it with the key I just get a click, again like a dead battery. I can jump the starter with a screw driver and make it crank. My trim motor works fine.
I checked all the plugs that were under water and they are all dry inside. with the key on, I unplug the main harness to the engine and the radio comes on (by itself) and the beeping and clicking stop.
Any suggestions?

Fixed problem. Wire caring 12v to electronic interface module was only bringing 9v. Not enough to make anything work. Ran new wire and corrected all issues.

Interesting and thanks for the follow up. A friend of mine has an '06 220SD with similar symptoms. He trailers so he didn't have an issue with water.

Can you post the part number? Were you getting 12v from the battery but only 9v at the EIM?
