Ecm cost

It does seem strange that the ECM failed after the fuel pump was repaired. I agree, I don't think it is a good idea to install the new ECM until the problem is found and fixed. The next question, what could it be?
 
First, it is not easy to diagnose these things on forums. All the boat's history comes into play which makes trying to solve electrical issues even more difficult.

Of the parts of the story that make sense.....fuel pumps burn out and blow fuses....no issue with that.

What doesn't make sense is the "2 amp fuse bypass" so I would focus on that since anyone who bypasses a ECU fuse (or replaces it with a higher rated fuse) should expect the ECU to fry itself. Can you shed a little more light on this?

As to why an ECU would pop a fuse in the first place......ECU's provide trigger voltage for the ignition, fuel injectors, fuel system and sensors. A short on any part of trigger voltage can pop the ECU fuse. The only way to really sort it out is to get the non-working ECU repaired. That will tell you which component got damaged and possibly help track down the original problem.

Sometimes, people make the mistake of tapping into a power lead to run another component like a stereo amp and by piggy backing on an existing circuit...they create the problem. Other issues such as jump starting and lightning have been known to fry ECUs.
 
I bought the boat with 60 hours and have about 450 hours on it now. Since I've owned the boat, nothing additional has been added or connected. After the fuel pump was repaired, I took the boat out for two hours and restarted it, everything worked properly. 3 days later, it wouldn't start. It doesn't make sense that I've put 400 hours on it without this issue cropping up. I already have a new ECM, I think I need somebody to diagnose the problem with the old ECM.
 
What did the mechanic mean when he said someone had bypassed the ECM fuse?

I would have the old one repaired or at least checked out as to what failed. It could turn out to be a complete coincidence of bad luck. The guys that fix those things know why they fail.
