Can someone tell me the difference between these two other than it appears that in 2006 the nomenclature changed to "44".
    Thanks!

same boat - hull side windows differ - early 420's were available without a hardtop - engine options evolved too - all are cummins powered though (except the "rare" gassers) the same year the 390 became the 400 and so on.......

Does this mean the newer ones are the "Common Rail' Diesels or something else?

No same engine they just went electronic with smart craft and boosted hp to 480 from 450. But it’s recommended to prop it to the 450’s specs.

How big of a performance difference is there between the 6CTAs and the 480CEs? Are the upgraded power plants worth the price premium on the used market?

Actually common-rail Cummins were available in the later models. They're designated as QSC.

The 420DA became the 44DA. The 390DA became the 40DA.

My '05 is mechanical, the 480CE was an option that year too.
