I recently purchased some jack stands, and had to replace the wooden pads, as the old ones were cracked and not solid. The replacements I purchased from the company are just solid wood, what would everyone recommend as far as covers?

I've seen some with carpet, but I'm worried about moisture retention and would like something that's not going to hold moisture nor damage the hull.

On some I see just wood on others a thin layer of foam backed carpet. I wouldn't be too worried about moisture.

Those I see around here are just plywood. That is all we have ever used.

I don’t like the solid wood idea as it will be less apt to conform to concave hull areas the way plywood does.

That part of the boat has a hard chine to keep spray down. The block fits that area perfectly. Obviously every time a boat is hauled a different person places the blocking. While different people do things differently I've never seen our yard crew do a poor job of placing jack stands and blocking. They are placed to keep things from tipping over so there is not a lot of weight on the stands. This pic shows how it was set down by a different person with no block using just plywood on the jack stand.

That's an important point. There really is no "one best" way to do this. Many ways can be just as proper as the next.

For example, we often use 2' cubes of stryofoam as keel blocks on some boats (say, up to 30' or so). On the smaller ones, the keel can sit right on the foam - as the boats get a little bigger, we'll place a piece of dimensional lumber across the foam, first. Been doing it that way for many decades - but many may not be aware of this and might frown at "foam" being used under a boat.
