You might consider coating the existing pan with some truck bed-liner material. You would still have to remove the pan and then re-rivet it back on afterwards but I think that stuff would probably last forever.
If you can account for all the pieces from the old pump (bearings, impeller, etc) then you should be OK to install the new pump. But if any of the pieces are missing they may have gotten into the cooling hoses and passages and you ought to try and retrieve them before installing the new pump or...

Shouldn't you have left the gelcoat exposed around the drive openings? If that Interlux contains any copper it will react with the aluminum drive mounts.

Check the out drive fluid level in the reservoir in the engine room. If that get's too low, it can cause an alarm and a drop in RPM.
You may have a bad IAC. If you can advance the throttle and start it that way but it stalls when returning the throttle to idle, then the IAC is the likely culprit.

Regarding your leaks at the hot water heater, you might want to read this old thread. When I had my 260DA I had the same problem you are having and replaced those connectors with barbed fittings like the ones described in this thread...
Anything that smacks of outdrive technology would never be on another boat I own in the future. And face it, the Zeus is similar to the lower unit of an outdrive (I know this is an over simplification but just the same that is pretty much what it is)
I just don't feel the better fuel mileage...
