This question is asked a lot. You will find that everyone has a different opinion on the I/O vs Vdrives, heres mine.
the countless hours of research I did on the topic left me with these facts:
The pros of I/O's:
*More efficient - less drag and able to trim boat to optimum drive angle...
my 1998 330 does the same exact thing, I can test both batteries with engine off and when running. all voltage checks ok on a digital volt/ohm meter.
but the factory guagues will be erattic and sometimes pegged at 16 volts when running
the batteries are new and were tested prior to installing...

next time im at marina i will measure things and take a closer look at the setup
the stick shift lever spits in two for the throttles and there are two small billet buttons on each side of that for the transmission, forward and reverse.
wow, my 1990 270 bravo 1, 19p. with no gen, no ac, can but barely = stays on plane at 21mph,
cruises best in the rough waves at 24 mph, at 3100rpm and 28 mph at 3400 rpms
