I had similar issues on my 08 sundeck. I thought it was the clarion head unit, as the sub also looked ok. Ended up being a failed channel on the amp. Replaced the amp with a new 6 channel JL and all sounds great.

I looked at doing this on my 290, but after talking to Sea Ray, the through hull would have been too close (or under) the wtareline vs. the location of the floor drain. You may want to check when your 260 is in the water.
Looks like the standard hole pattern that we have on our Malibu (Illusion Tower). There are a lot of aftermarket racks available in the $200/each range. Google search on Malibu Illusion Tower racks will bring up the results and you can compare mounting holes. Hope that helps and good luck.
