The boxes are on the back of a Formula what are they for. They are no mufflers since they are fully sealed.

I'm wondering what the stainless assembly is that is attached to the out drives. Maybe it is some voodoo anti corrosion system?

Yup - like Scof said. Very simple design - water is forced into the tubes as the boat moves and there are holes at the top where the water sprays back out onto the drive to cool it. Note the finned top caps, too.

I honestly have no idea what those boxes are. I initially thought they were flotation pods to get the boat more level at rest - but it really wouldn't add much compared to the size/weight of the boat (plus they're not completely below the waterline). I can't imagine what "extra clearance" would be needed on the inside of the bilge (protruding through the transom)? Maybe some type of steering system where the arms extend aft?

Yep. Bravo 3 drives can run hot. This is an effort to reduce the operating temperature and extend the life of drive components. There has been debate if it’s necessary / effective.

No idea in the other things.
 
Two thoughts...
1. Might they be blanks for two additional outdrives?
2. Radiator or some additional cooling?
How did you come across this?
 
Maybe they help redirect water flow for performance gains. Never seen those before.
 
So there IS an exhaust outlet, then? That kinda seems like an important piece of info to have known about :)
 
I was only forwarding the information and pics I received. I to do believe they are exhaust silencers
